I believe there is much here to unpack and sort out, so let's begin with the mixed use of custom loads and defaults.
?
You state you make use of limited custom loads (ash from ash pit for the cement factory, etc) but you also wrote, "but creating custom loads for every industry and then modifying every industry for creating/receiving custom loads is a task I was hoping to avoid." ?
How are you finding the cars with custom loads moving? ?Do they meet your expectations?
Normally, the cars would switch from E to L and vise versa, and then the program would look to send the car a different track with the next train build. ?Since most of the cars would be moving with no routing (unless certain tracks restrict the car type), the program will usually find low-movement tracks to attempt assignment.
?
If cars move oddly (not what you expect), consider having a read of my PetePost concerning mixed load-type usage... /g/jmriusers/wiki/37095 (in particular, the second half of the article).

If possible, can you provide us with the specific setup of your two end yards, i.e. how are the tracks identified (and what types are they)...

When you build the YB10, does it pull all its cars from one track (meaning it is allowed to only "pick up" from that track) or does the switchlist indicate cars are pulled from multiple tracks? ?This idea of class tracks being only for certain trains can help to guide the cars to the appropriate locations (those served by the certain trains). This will allow you to avoid all the work of custom loads for everything.
In one of your posts, you wrote...

What train build mode do you employ... normal or aggressive?

How many trains do you attempt to build for a session? You mention they are pre-built beforehand so this means the cars they handle are already in place, wherever that may be.
?
If your end-point locations (York/Baltimore) are made up of C/I-type tracks, then those tracks can be filtered to allow them to service the car-types that ultimately go to the correct towns, and allow only certain trains to "pick up" from the tracks when a train is built.
?
Example:
In Baltimore Yard, there is a track which should service Town A. ?You can use the "Track Destinations" tool for this track and select only Town A, but this could prevent cars without a destination (as you said you might have) from going into this track. ?A better approach is to limit the track to the car-types needed at Town A. ?That way, when you build a train that can service town A, it would be able to pull cars from this track and move them. If you further limit the track to allow only trains that work Town A, the cars will move only when that train(s) is the one built.
?
To expand this out for clarity...
?
Baltimore Yard = made up of 7 C/I tracks, one each for Towns A-G.
Track A = allows only car-types that can be used at the spurs in Town A. ?Allows "pick-ups" only by trains that serve Town A. Track B = allows only car-types that can be used at the spurs in Town B. ?Allows "pick-ups" only by trains that serve Town B. Track C = allows only car-types that can be used at the spurs in Town C. ?Allows "pick-ups" only by trains that serve Town C. Etc, etc, etc... ?
Each track should allow all trains to "set out" and can share car-types if the types are used by different spurs in the different towns. ?So, for example, boxcars may be allowed into tracks A, B, D, F & G.
When the northbound trains are built, the program will assign the lowest-move count cars first from each track. ?But only if the locations themselves have room for the inbound cars when the train is built. In this way, your stated goal of the car from Town C going to Baltimore, then being switched into track A, where it would then only be allowed to go back to Town A, can be accomplished. ?
The yard master would just put the cars into the tracks named on the train's manifest, and when the next session's trains are built, the new yard switchlist for Baltimore names the cars which go onto which trains, and from which tracks.
This would, of course, be decided by the program, since you employ limited custom loads (which can be more finitely directed). ?The program would look at what town's tracks had room and only assign those cars that would fit at the moment of train-build. ?
You can set up the yard at York in a similar fashion, to allow the southbound trains to have paperwork that names the target tracks, in the towns each specific train serves on it's way from York to Baltimore, as well as the tracks in Baltimore to which each town's cars ?receive assignment.
?
So, YB10 would have 10 cars for Towns A, C, E and G. ?It would pick up along the way, cars for Baltimore, and when it arrives, the tracks to which those cars are assigned, are on the manifest. ?The YM would place those cars into those named tracks and the train terminates. ?Next session, the trains are built and the YM has a list of which cars go on which trains, and from which tracks those cars are to be pulled.
?
This can be further refined through additional filtering of tracks, but should give you something to get started with for testing. ?

Background:
I have a mid-size n-scale layout (about 65 turnouts and 40 blocks) and am running NCE for most of it. NCE PH-Pro 5amp Command Station, 4x AIU01 & BD20 occupancy detectors, NCE Light-it for signals, SMails for turnouts, etc. I have started to move across to using JMRI mainly so I can manage and control the signal lights on the layout and to potentially use a few old iPads as monitors around the layout. My next project is to add switch panels to control the turnouts and while I could use iPads I also was thinking of making physical switch panels using some NCE Macro-Panels that I have.?

Issue:
One of the things that I notice, and someone correct me if there is another way to do this, is that if I throw a turnout using the NCE Throttle, it is not reported to JMRI as there is no event raised by the NCE command station that can be read from the serial port. That command is not issued as a DCC command and so is not reportable to JMRI so JMRI does not know the state of that turnout. So for it to work, you need to throw switches via JMRI so it knows the state. This makes using the Macro-Panel an issue as the state would not be reported. (as an aside, I did write some software (not in Java) that allows me to use a NCE Packet Analyzer to detect this and potentially send this to something like JMRI or to some other software I was developing but have subsequently put on the back-burner).?

Question:
So I was wondering if LCC might support this and wondered if anyone has used the TCS CS-105 as a replacement for an NCE system (maybe still using the NCE PH-PRO as a booster) and does the CS-105 provide any additional feedback via LCC that JMRI can use while still using the existing AIU01 and Macro-Panels via the CS-105 bus? Would switching to a CS-105 (if and when they are available in New Zealand) provide the ability to know if an accessory has been thrown via the NCE throttle or if a turnout has been thrown via a Macro-Panel.?

I have the DCC card installed and only try to run it as DCC , its at this time it will only run in one direction. ?I have not tried to run the loco on DC track with the DCC card installed. ?I removed the DCC card and installed a DC board in the loco and it runs both directions fine. I did this to check there was no mechanical fault. ?I have put the DCC card back in and it will only move in the one direction again.

3. I do not have a command station or layout to run on. I only have the two seperate test tracks. One track has a PR4 which is not able to let locomotives move forward or backwards, it only allows programming. The other track has the Sprog 2 where I program and am able to run the loco back or forwards.?

4. I don't have a seperate physical throttle. I only have the throttle on the DecoderPro programming screen.

5. I have not tried the loco on a DC track while it has a DCC card installed.
?
6. With a DCC card installed on DCC test track the lights change to the appropriate direction selected.

My suggestion would be to reset the decoder. That's the best way to
remove any possible configuration issues being the cause. Granted I'm not thinking of any combo of configuration options that would prevent a decoder from running both ways. If you have a lot of configuration detail in the decoder, make sure you've read and saved that into the roster. So what exactly are you wanting to have happen?? The Wolfpen Turn does not visit the location of Lyndhurst Transload...

It would appear that a car from Afton (in order to get to the Transload) would have to be moved on the NSVL 82 to Lyndhurst.? From there it also appears that another train would have to move the car to get it to the Transload track.? This is similar to the SOU 91801 (HopCmnt) which is also at Afton, and has to be routed via an additional train in order to get to its destination.
Is this case, the HopCmnt is sent to Lyndhurst on train NSVL 82, then will be set out for movement on another train (one serving the location of Wolfpen), before it will reach the Roanoke Cement-C spur.
In the calculation of how the car can be routed from Afton to Wolfpen, the program must have found a C/I track in Lyndhurst that can receive the car from train NSVL 82, and from which, another train can "pick up" the car and take it to Wolfpen.
The next car checked in the build report was the VC 9017 (Boxcar) and this car has to be handled by three trains in order for it to get delivered to Dunn Papermill and track Dunn T3-B.
In both cases of the cars that are successfully loaded in Afton by the program, the program finds a track in Lyndhurst (the track is called "Yard") that allows the NSVL 82 to "set out" and other trains to "pick up" to then further deliver the cars to their destinations.
Yet, when the program tried to load CSXT 247307 (Hopper) with Fertilizer, it did find a Spur, it just could not find a working Route...
So, I suspect that the problem might lie in the track named "Yard" in Lyndhurst.? Since the build report shows other cars successfully routed through this track (meaning the NSVL 82 is allowed to set out), I would check to see if the track allows "pick ups" by the train that then serves the location of Lyndhurst Transload.? Or if perhaps the track services specific "destinations" (and currently this does not include Lyndhurst Transload).
?
The detail of which tracks in Lyndhurst are set up for what exactly, is why I suggested you reset the Route detail level (to Very Detailed) for this train and rebuild it, ...to show us the build report with more specifics.

can you share the Logix code? I have this same issue and found I need to drive a train into a nother blick to get the sensors to fire, so this woukd be a great help.
FWIW, I do have JMRI setup to autoload the route table and have some routes setup to simoly set all the machines to a known state, kind of my reset of the layout turnoiyts to ensure they are all in their 'normal' position to begin ops, that might help your turnout issue? Its a simple 1 click and done solution.

JMRI aside, but Similar to this, do you find that all turnouts stop responding to any digital inputs on your Lenz system after a track short occurs? it's not consistent for me but pretty frequent on setup.

If the train is not terminated after building, cars appear in the previous (starting) locations when JMRI is restarted or restored.? I did not see the word "terminate" in any discussion.

In the process of trying to save the output log, I saw some references to slots. I went to the slots monitor tab and estopped, cleared unused slots and refreshed the list. That was apparently the problem or the problem was in there somewhere.

I was able to save the throttles layout, reboot and reopen the file.

Thanks to everyone for all of the help. I thought I would just need to leave the computer on all the time. Hopefully this doesn't reoccur.?

Morgan, I'd agree with that, but I'd still like the answers to the questions. The decoder coud certaily be fulty - most likely problem, even. But it could also be something as simple as normally operating with a standard DC controller, and now finding that the DCC throttle is not, as expected, in yard mode. That would be very simple.
