James, Unfortunately there isn't a user preference for this. The default programming mode is selected by JMRI based on the ordering of the modes returned by the Programmer.getSupportedModes() method.

The Pull-Up/Down options are referring to the hardware¡¯s ability to have ( or not ) a Pull-Up or Pull-Down resistor enabled by the microprocessor. The Arduino can only have Pull-Up resistors
