Is there a shirt color and logo for JMRI? I am sure Daylight Sales, who does the OpSig merch, would setup a similar thing for JMRI. Would it just be this logo?

Some changes might not be hard to make. Example the LCD clock. Add a digit, create two icons, one AM, one PM. Those go into the new digit location. Since we've added icons to the set for the LCD clock
