Sure you can ftp over mobile projects - at least for edits. I'm not sure if they have fixed the issue of no manifest.xml (?) created when you first FTP over a mobile project. [Crestron]

We do a lot of mobile projects and you cannot ftp transfer those projects. On larger files loading those projects can take 8-10mins, using SSH those transfer complete in roughly 1 min. Thanks, Owain

One that I'm playing with is WinSCP. The nice thing about it is that you can click on a site and open a Putty session, meaning it's easy to give it a command to load the program once you have FTPd it.
