has anybody encountered a similar little quirk: when I am receiving in
MFSK 8 or 16, AFC being active, it does not function; instead it is
necessary to manually adjust the two vertical lines exactly on the
received signal.

All of the MFSK modes require that the initial signal acquisition be
within a few Hertz of the actual signal. Thereafter the AFC will
keep
the signal centered. The AFC loop has a fairly long time constant.
In
fldigi a process called puncturing is used to defeat the effect of
CWI.
