There could be a bug in flrig, but before we assume that try a few things.
1. In the flrig configuration go to the Restore page. Try checking all the boxes including "Use xcvr data" then close flrig. Now starting flrig should bring the rig up without changes. Closing should restore the rig to what it was then flrig was started.
2. If the above doesn't work like you want then try unchecking all the boxes except the "use xcvr data".
