In Apple Mail, just a wild shot in the dark, but I've experienced the same thing, whereby for whatever reason, a mailbox ends up as a subfolder in a parent mailbox.
So, just quickly click on any Parent Mailbox so that it drops down to see if your missing mailbox is hiding there. Then, if so, drag it out so that it's visible again.
