Sounds like the brushes are worn down and only occasionally make contact. They are part of the regulator so if you replace that it should fix the problem. That is also the reason why you are not

I believe it is fine to leave the jumper on the firewall isolator in place since all it does is bypass the isolator when the ignition is off. I've done this more times than I can count without issue.
