I could be way off, but is it possible the AP has a spanning tree setting causing this? Are you still able to connect to the QSYS devices is you add a hard-link? Just no discovery?

Look through the Extreme X440-G2 series to see if there is a model with the port counts you need.? Very little to no configuration needed if you're just using a single switch with NVX.
