Note in the measurement conditions page it says you need to set B sweep to 100u/s to see the B sweep waveforms. Is it possible that your measurement of pin 16 is without B-sweep?
Regarding your other observation that rotating the time/div doesn't change the displayed sweep rate but it does affect the waveform for first few positions: It is unexpected as the time/div knob is processed by the CPU so it shouldn't behave differently in readout vs actual operation.
If you turn off readout by turning "Readout Intensity" slightly passed mid point CCW does it change anything?
A screen shot of the Display and all the control buttons/LEDs may give other clues.
