Regarding LiFePo4 batteries, typically 4 cells in series is better than 3.? With only 3 cells, it will be just under 11V folly charged and will go down to 9V when mostly dead.
3S is better for LiPo

For just a single band and using WSPR..
Set the frequency up in the first slot, but remember that you do NOT use dial frequencies.
For a U3S you specify a direct frequency to use within the WSPR

I've only just put v1_06_005 on one of my V1 QDXs.
On 5.364700 it transmits almost exactly on 5.366282 as expected. (Needs a few Hz tweak on the calibration.)
Further tests to follow..

--REV 4 does have a Q7 but it's been upgraded to an AO403. Your symptoms are identical to mine on REV 3 which was current limiting at 1500mA. Check the power socket hasn't shorted then check Q7. I

The rev 4 does have a polarity protection Q7.? It is a different part (AOD403) with a much higher power capability.? Still worth checking, though not as likely to fail as the Rev3

BTW, the measurement at secondary #2 was not nearly as nice.
The peak at secondary #2 was not in the same place as the peak on secondary #1.
So I adjusted C1 to move the peak on secondary #2 to the CW
