You've swapped the encoders and the problem persists. There is no firmware issue that could cause this. The conclusion must be, some kind of connection issue somewhere between the microcontroller

Hmmm... That it /moves/ with the encoder, is rather incriminating of the encoder... Did you say that you've replaced the encoder once? You might check that the switches on the encoder are opening
