I'm not sure where that measurement is being displayed, I am getting a graph for quality factor that shows a parabola, concave up, with two bumps at the bottom that reflect at 0, both facing down...

There is some asymmetry in some barrel connectors causing problems if the male pins are also a bit different. If I reverse the barrel connector there is no connection with the LOAD, the other way

What have you calibrated it against? You need a known good reference to see if there's any loss. I know that both Kurt and David have good references to compare against, and they are seeing clear

si5351 allows to use frequency steps smaller than 1 Hz, but NanoVNA has limitation, it store frequency as integer value, so it cannot work with frequency step smaller than 1 Hz. Also some old NanoVNA

The S11 and S21 method you mentioned will give you the loaded Q. For the unloaded Q it is more tricky especially if the Q is very high. For the latter I use a loose coupling method that can measure Q

I downloaded v1.1 of the Calibration Procedure and all is well until I get to Note 21. When I connect the two ports together, my Blue Line is at the very top of the chart and the readout fluctuates
