I have a very similar setup (rig, ALS-1306, LDG-AT1000). I have a couple tips for you.
1) Turn off autotune on the tuner. Otherwise, it will try to tune at inopportune times. This means you need to hit the tune button to do a tuning cycle.
2) Make sure the runner is set to tune to 1.5 SWR.?
3) Tuning must be done at a low power (5-10 watts) and the amp's 'operate' switch turned off. Then after tuning, power up, amp on, and go!
4) You mentioned an antenna switch. The tuner does not know which antenna you may have selected. So if you switch antennas, the stored adjustments will not be correct!

1 and 2 above require button manipulation on the tuner, and I'm away from the station at the moment. If you can't figure it out, let me know and I'll look up the sequence.

LDG-1000 OUT to the Transmitter side (port A) of my MFJ antenna switch box, with the selector switch set to "A".
On the Antenna side of the switch box, the antenna is connected to the "#1" port and the selector switch is set to the"1" position.

When I transmit, the ALS-600 amplifier faults due to high SWR...
When should I activate the LDG-1000 to correct the antenna SWR?? Does the amplifier also have to be powered up, prior to activating the LDG-1000 to correct the SWR?
