You cannot allocate a section unless it belongs to a train.
Why dont you schedule a train for your script train and do not set it to run automatically. The auto engineer is an add-on to the dispatcher, the prime purpose of dispatcher is running manually operated trains.

It would help if you give the details of what you are trying to achieve. From what you have stated you want to run a script for a train in a section, did you mean sectionS? Are there multiple blocks in the section? Are you running in and out and in and out of the section.

From what you have described the stop allocation sensors is perfect.
