JMRI doesn't directly use/modify the registry. Apart from below, you won't find any registry entries referencing JMRI.

The JMRI installer software (NSIS) writes standard registry entries to indicate that JMRI is installed (Programs and Features). They are cleaned out by using Uninstall (preferably from Programs and Feature). This will also show up multiple installations.
