There is no difference between these. An install is an install, whether or not a previous version was installed.

If so then let the user decide what they want to install in the installation script by giving them two initial choices when the install script first runs: Default install (Basic Full installation default location) or Advanced Install (User decides what files are needed and where to install) The website could provide a list of changed files so an experienced user could only install whats needed.
