JMRI (or its version) have nothing to do with the PTB100 and its presence or absence.
If your decoders programmed fine with it in place, I wouldn't worry. It's extremely unlikely to do any damage. I'm sure that if there was any risk, SoundTraxx would have issued a warning with its decoders, particularly since they also make the PTB100.

Can I damage the decoder? Will using the PTB100 cause the decoder to "misbehave"? I have programed several 200's over the past 12 months all the while using the PTB and while I don't notice anything unusual, now I'm thinking maybe I should "reset" the decoder without the PTB.
