Thanks Jay, but it was a false alarm. 30 seconds after I sent that post, the technician called and said they figured out the problem.
There was a serial adapter plugged into the Grafik Eye, that they later decided not to use. However, no one bothered to disconnect the un-used adapter, which apparently disables the IR jack and sensor. As soon as it was unplugged, the IR commands started working.
Hopefully this will save someone else some time in the future.

The unit was previously controlled by an RTI system, but those converted
codes don't work either. I got a lot of error messages when copying the hex
codes to Deal, so I used Device Learner instead. Still didn't work...
