I don't have any specific experience with H6 engines, but my factory
service manual for my EJ25 has some pretty comprehensive diagnostic
procedures for all the fault codes, which would identify where in the
electrical system the sensors responsible for the codes would be
found. I expect that if you are getting codes for events that aren't
really happening, you have got either a sensor or wiring problem in
the area of the sensors that feed the computer's misfire detection
code.
My understanding is that this is generally a function of the crank
position sensor and timing analysis of the signals it is returning, so
maybe the sensor alignment is a bit off, or the sensor is not
functioning reliably for some reason. My understanding is that unlike the
EJ25, the H6 has the crank position sensor mounted on the tail end of
the crank. Did the wheel it reads from get disturbed during the
transplant? Is the air gap for the sensor correct and consistent
throughout crank rotation?
