Yes. Ideally remove the existing solder (solder sucker?) and then fill those holes all the way down to the pins on the physical connector.

Hi Glenn. I've built and/or repaired several of the 40 meter QCX variants
and have not seen one take more or less than the prescribed number of turns
on the large winding of T1. You should be fine

While working on my intended LPFs I've also looked briefly at an LPF for 80m & 60m. A quick linear simulation using QUCS shows that close to 20dB attenuation at 7MHz might be possible for 0.6dB
