Are you first putting the mount into the correct CWD position, then turning on Gemini and selecting Cold Start? That's the sequence you should start with.

The CWD position will have the center of the RA axis pointing towards north, with the end of the counterweight shaft being closer north than the saddle plate. The DEC axis should be positioned so that the telescope is pointing north and parallel to the center of the RA axis.
