Import the music PDF to GIMP2.? There are dozens of mark-up tools to edit the sheet (text, magic markers, highlighters, pencil , pens, etc...).? Save.? Done.

I use Foxit's Free PDF reader. It has a text tool you can use to type in your notation, and highliter capabilities, too. Then use the "save-as" function to save document under new name. U keep the original and make notes on ur new pdf copy.
