Thanks for clarifying - anything that limits chaos is appreciated.

I remember a picture showing three LEDs of which one ws off and two were on. What board had the LED off ?
The PLL voltages may be jumping around because the spectrum analyzer (SA) is SWEEPING. You can eliminate this by doing either of two things:
1) set the sweep mode to MANUAL - then use the RPG to vary the center frequency (probably set start=2GHz, stop=7GHz)
2) Set the FREQUENCY SPAN to 0Hz; then press CENTER FREQUENCY and use the RPG to vary the frequency

Method 1 is probably easier - Watching the PLL voltages when the center frequency is fixed gives a better idea of whether the PLLs are locked.

It might be instructive to do a manual sweep from 2-7GHz and take note as to whether the YTO unlock is always on or not. If it is locked some times, get some idea as to where. The basic idea is to force the SA to tune the YIG across its frequency span and to see if/where the YTO unlocks. If the unloc is frequency related, adjustment may help. If it is unlocked everywhere, more likely a hardware problem.

So.... the LED loop lock indicators for PLL1 and PLL2 are both on and remain on as they should. There is no LED indicator for PLL2, however. So one has to check the point HUL2 on A10A6 to establish if that loop is locked or not. Zero volts on HUL2 indicate PLL2 is locked. However, the voltage on that pin is jumping all over the place, so there is clearly an issue with PLL2. I then checked the 2 inputs to the phase detector on PLL2 and they, too, are jumping around all over the place. Both of them.
That's as far as I've got in tracking the problem down, given I only have an infuriatingly short time each weekday evening to do electronic stuff (about 15 minutes!) although I might be able to sneak off and do a bit more if SWMBO isn't watching.
I hope that makes things a bit clearer now.
