RFI will not affect a piece of software, it could affect your CAT interface but the error you describe does not sound like that.
Can you explain exactly what you see in Commander when the above happens please? What rig do you have and what options have you selected for WSJT-X "Settings->Radio->RIg", "Settings->Radio->PTT Method", "Settings->Radio->Mode", and "Settings->Radio->Split Operating"?
