So the IF is picking up a harmonic of the 100KHz.

I could be wrong, but the BFO/CarrierOsc should actually be on 9.000MHz.
If your 100KHz is also exactly on 100.000KHz, you should not hear any beat note.

Maybe it is totally normal for the calibrator to get signal into the IF?? If you aligned it perfectly,
your beat notes will go away.
