What Tom said about setting the audio level is the right way to do it though.

Just for the record, the USB audio interface I'm using doesn't seem to want to pay attention to the level settings in Windows-7. Seems the only way I can set the levels properly is with the controls on DxCommander (which again, I'm using between WSJT and the radio [Yaesu FT-891]).

I set my audio level by using a watt meter to measure the output power of the uBITX. I increased the audio until the power did not increase and backed off the audio to lower the power output by about 20%.

?If you have a SDR you can look at the waterfall and increase the audio until the spurs start to increase, and then back off the audio.

Use SEPARATE relays at input and output of each filter and ground the unused filter.
Use different relays at different ends of the LPF.
If you use one relay and take the output side back near the input side your attenuation will degrade.

The repeating frequency change is odd. However, just in case it related, with the version of the CEC firmware I'm running (several versions old) the CAT control can only change the frequency in the same steps as you have set for the manual tuning step size.?

To get WSPR and FT8 to work I needed to change the manual dial frequency step size to 10Hz.

Made some progress....

I removed the 5V buck regulator, wired back up the 7805 for the Raduino and powered the AGC with that. Something is also wrong with my volume pot, sound cutting out when I wiggle it, ill just replace it. But the spurs that were evenly spaced are gone. I also changed the audio wire I was using to the volume. The AGC is not behaving the way it was before. I get a nice signal and when there¡¯s a loud signal coming in I see the whole waterfall getting attenuated from the strong signal, its looking good to me now. I guess I could fire out if I can move my tap before then AGC.

?

Is the antenna connection I¡¯m using for the filter and AGC part of the 45mhz IF?? I¡¯m happy to use it like it is.

Here is the AGC at work. The 5V buck regulator was really causing trouble, signal is much improved overall.

My personal concern is where you installed the AGC, it is right in the middle of the 45Mhz filter... I prefer to put the AGC over on the other side near the first LPF relay.
Could be noise from your power supply getting into the 45mhz If....
