I think the key problem here is physical and logical pin difference's check.
actually current flow donot control on any mismatch check between any symbol/footprint's creation process because both always front&back end group team design activity.
so the problem will finally catched until when user using symbol in schematic and sync to PCB with the wrong footprint..

we should make? this kinds of check during the flow of footprint assignment tool instead of the function of "Update PCB from Schematic"
?

There is a tool called "highlight wires and pins of a net" in the
schematic editor just below the arrow tool at the top of the right hand
toolbar. This highlights the trace and pins on the PCB window, if it is
open (prefera bly on another screen)
