Check where you have installed your copy of the libs.
I'm guessing that if you are using the downloaded kicad libs they might
be in directories that you do not have write access to as a normal user.
If you have copied some of the libs into your own directories, then they
would have R/W access so when you change the 3d model it "sticks"
