I've had a set for a few years, they make the ride amazing and the handling vastly improved.

Yep! The wind, usually a cross wind, from passing eighteen wheelers lifting
the front of and getting under the above cab storage area. This happens rapidly
causing the flapping sound. Yes, it would be best if it didn't come off on the highway.
The storage pod should be removed and checked for cracks or weak spots.
If any are found, reinforce them on the underside by gluing thin (like 3/16") 1 to 1 1/2
inch wide aluminum strips. The brackets attached to the roof are probably rusted and may
be pulling away from the roof. Replace them with the stainless steel bracket kit available
from GoWesty. I'd also replace the black rubber edging that runs around the pod also
available from GoWesty.
That should do it.

Take it off and inspect the mounting hardware. When I checked mine everything was rusted out. Gowesty has a great stainless steel retro kit.?
I also got some expanding foam from Home Depot and sprayed it under the front wedge, above that windshield, and it stopped the high speed, or really windy, flapping noise.
