R1b-CTS4466+ BAM Tracker Re: Request for BAM Files for Realignment and Joint Genotyping


 

I have created a Google Sheet to track this effort. ?You can check the status of a Big Y kit in the R1b-CTS4466+ Project, if you are due a free BAM from FTDNA, and if I have a copy analyzed already.

The "Archive Prefix" column indicates I have retrieved a fresh BAM copy since 2024-11-26.
?
The "BAM(s) Analyzed" are the tests I already have/had processed for this effort.



As always let me know if there are questions or concerns.

Hi, James.? I just changed the access of my account, #569858 to allow you Advanced access.? I left the other co-administrators at minimum level access.? I don't know if this is all you need or if this is what I was supposed to do.? I don't believe I purchased the BAM files when I completed my Big Y 700 upgrade.?

Think nothing of it. ?It just made sense to make my notes on where things stand available.

For the benefit of everyone else I made a couple changes after finding the lab code for the kits that actually have a BAM:

1) The third column is now a definitive "Has BAM?" Only kits with a "Y" next to them are being asked change the access settings or upload them to the warehouse.
2) If the "BAM(s) Analyzed" matches the Big Y's you purchased, there's no need to do more.

Those with a "Has BAM?" with a "N" or just plain blank. ?I plan to catch you all in a second pass. ?I'll close up this call for BAMs in a few weeks and start the batch processing.

I do want to point out that Minimum Access gives us administrators virtually no access to your account details beyond your STR markers displaying on the Results Chart.? This is very restricted use to us if we wish to review your data in managing the project.? I do respectfully ask that everyone allow us at least Limited Access in order to do our best for you.

I added another column to the tracker labeled "FTDNA VCF?", which indicates I have the VCF for a Phase 2 after finishing up with the BAMs. ?Mostly to keep myself from needing to check three different databases when someone switches the Access level going forward.

Helpful for others who are just curious.

Agreed. ?As a rule of thumb you want to allow your Project Administrators Limited Access. ?It does let them view a filtered version of the Big Y so they can at least double check things or look at what to encourage your STR matches to upgrade to.

I'll also add after you see your kit updated with BAM(s) Analyzed or FTDNA VCF?, you can drop me back down to Limited again. ?The elevated role is only necessary long enough to retrieve those raw data files.

Thanks for the reply.? I meant to say limited access rather than minimum.? I have all administrators at limited access (as is recommended on the site "to get the most out of the group experience") except for James who now has advanced access.? I don't really understand who needs what access as I don't really understand how it all works.

I'll add here that Limited Access is all I?need to carry out BY-700 analyses for the Irish Type IItree (which covers CTS4466) I have maintained since the inception of this project. However, to identify testers on this tree by FTDNA kit number I DO need you to have opted IN to sharing at?

Allow my Group Administrators to publish my pseudonymized DNA results and ancestor information in the public results pages.

under the Group Project Profile?on the Project Preferences?page of your Account Settings. Most have already. If you should change this from Off?to On, please then e-mail me privately at ndmccarthy10@... as I have no other way of picking up such a change.

I have retrieved the required files and extracted information about 15,240,659 bases from the data. ?No further action is required but you could also switch my access level down to the normal Limited level.
